As we all know Silicone rags ( the pre-oiled one lol ) are good for our guns. But what about the case the gun comes in? On one of my other guns, I guess from oiling the outside of the gun over the years, it has begun to break down the foam inside my case.

Will this happen to the foam that is used in the stock Springfield case?

Good question. My guess is that over time it will indeed break down. Use the foam to make a paper stencil of the pattern and save it somewhere dry (like in a ziplock bag) so you can just make a new one if the current one does break down.

I keep my 45 next to my bed or in a holster :)

Seriously, it would make sense that some of the chemicals would interact with the foam. You could rub down the access silicone (you don't want it to be too slippery anyway) or if you have time and patience, add a layer of protection over the foam or cover the gun with a cloth or some such to avoid contact with the foam.
