As for dry-firing the U22, while the manual says to dry-fire after re-assembly, it is typically not a good thing to do with most .22's
Do you have any fired (shot) cases that you can stick in the thing to prevent damage to the firing mechanism? This should prevent any damage as the firing pin will have something to make contact with.
As for the shooting issue, it might be just the sight's, but if not, here is a good diagnostic chart that might help you clue in on what contributes to shot placement.

I noticed today that I have burn marks on my skin where the bullet casings flew down my shirt - one in a very tender spot!

Yes, a .22.
I don't know exactly. As I stated above, the casings were flying all over. One came over the top of my glasses on my right eye side. Oddly enough, one came flying and went over the top of my instructor's glasses too. He was standing behind me and to the left. Two went down the back of my shirt. One went down my bra (this is one of the burn marks). One went inside my shirt and burned my shoulder blade. I had a v-neck shirt on. I mean I was like in combat or something!
I was right next to a wall on the right side. Maybe I shouldn't stand next to a wall next time. I think my instructor was trying to get a lane where there wouldn't be guys shooting on both sides of me because of noise.

I cleaned my gun tonight. The bore was dirty. Is that natural? I had a hard time putting it back together and don't know if I cleaned everything the way I was supposed to. I don't know all my gun parts yet, and was trying to follow the instructions. I hope I got it back together the right way.

Of course the dirty bore is normal after firing it.
I've learned not to over lube or oil when I clean my pistols. When I was a neophtye (more so than now  ) I would not be very judicious with the lube nor where I used it. Some parts of your gun don't need it and certainly shouldn't be subjected to oil or lube in some cases.
As for reassembly, I'm sure you did. You should be able to operate the mechanism to see and feel if tey work right without firing a round through it.
How many pieces does you Neos field strip down to?

I had three pieces. It's fairly simple, but I had difficulty keeping the slide back while trying to reattach the barrel. Maybe I was doing something wrong.
On another matter, I called the store where I bought the gun to see if they will align my rear site correctly. They said to bring it in. But how are they going to test it to see if it is aligned properly if they don't have a place to shoot it?

I asked the same question before sending two of my guns to Springer for sights. The gun may have factory witness marks but that aside, a good gunsmith will at least use a micrometer to ensure the sights are centered with the center of the barrel or slide.
You should ask the store to bore sight it as if you assume they have one. They very well may and that's probably the best option short of test firing it and making adjustments.
The only thing these options can't adjust is elevation since that will have more to do with the marriage of your front sight height to the rear sight. As long as you stay with stock sights or replace the stock sights with with an elevation ratio between the front and rear sights that is the same as your stock setup you should expect the same elevation POI/POA with the same loads you shoot. Adjusting for windage is about all you can adjust without playing around with both the front and rear sight height.
