The scratch doesn't look very deep and the guy at my local gun shop told me to go over the slide with 800 grit sandpaper on both sides. However, I'm worried this might ruin the gun. Any advice would be greatly appreciated.

Leave it alone. The advice to sand the slide is FAR worse than the scratch. Besides, if you carry the gun, it will pick up a few more dings, nicks, and scratches along the way.

Get it finished in hard chrome if you're worried about scratches. From my experience, stainless steel shows scratches worse than most everything else.

If it makes you feel any better, I did that the first week I got my hard chromed slide back from Tripp. Oh well, live and learn. I have not done it since.
